An annotation file, annotation.txt, was provided by J. Shultz at SIU to provide comments for some of the clones. extract_annotation.plx was written to extract this information and put it into a more usable tab-delimited format, clone2comment.txt, which is used below.

An imaginary MLG named Queue was created to place contigs which could not be authoritatively placed on other MLG's. Other parts of the Perl code were corrected and improved. Code was added to take the annotation comments referred to above and write them as comments with the appropriate clones in the GFF file. The updated code is as follows:
